Responce to Point 1
This problem is caused partly by my misunderstanding of the internal processes within Pencil2D.
Using the project file

And I select frame 1 using the select tool and I don’t select frame 25. I then press the button the frames 1 to 24 are displayed as see through and the bounding lines are shown in light blue.
From frame 25 to frame 40 the frames are displayed with solid colour and the blue lines disappear.
The .GIF file Layers-2.gif show this effect!
I assumed wrongly that pressing or exporting the frames would automatically reset this selection.
If before I press play, I deselect the frames the problem vanishes. Or I have to accept the see through and blue lines and a transient effect, which if I deselect the frames will not exist in the exported files.

To get the above effect, you have to select the frame in Vector-3 layer and then either use or Export animation as .GIF file.
The same procedures of deselection the frame selection or accepting the effect apply.
This is another manifestation of the same problem.

What you encountered is one of many long-standing bugs with the vector layer in that the selection highlighting UI is rendered even during the exporting process. This is unfortunately not a trivial fix and until it is fixed you will have to remember to deselect any vectors before exporting.
Responce to Point 2
The image below shows a screen grab of the Pencil2D window.
When a frame image is exported as a .PNG file the control points are not shown or highlighted.
The project file is
Test-2.pclx (5.3 KB)
When the animation is output as a .MP4 file the control points are neither shown or highlighted.
But if you play the animation, within Pencil2D they are shown and highlighted.
The show and highlighted functions are save when the project is save and when reloaded they are still there.
These problems can be coped with, because they don’t affect the output files.
Another question is you can hide the owning and highlighting using the Select or Move tools. But using the Move Canvas tool brings them back.

I’ve ask a similar question in the past and been given the brush off!
I know there’s a delay and as a result I don’t get frustrated. With a large project, I’ll make a cup of tea, whilst I’m waiting.
